As linhagens de galinha Caipirão e Caipirinha são tidas como linhagens caipira, com objetivo de criação extensionista esses animais apresentam características produtivas inferiores, como ganho de peso e rendimento de carcaça, quando comparados a linhagens de comerciais. As tecnologias de sequenciamento veem proporcionando novas linhas de pesquisas na avicultura, como por exemplo a metagenômica. O estudo de metagenômica tem como objetivo estudar a diversidade microbiológica intestinal das aves e assim torna-se uma ferramenta alternativa para melhorar o desempenho dos animais, além de conhecer quais microrganismos podem contribuir para futuros probióticos. Neste trabalho o objetivo foi de estudar a diversidade e abundância da microbiota cecal nas linhagens de galinha caipira (Caipirão e Caipirinha), selecionando os animais com base no consumo alimentar residual (CAR). Os resultados obtidos condizem com a literatura, ambas as linhagens apresentam como filos dominantes os firmicutes, bacteriodota e Euryarchaeota com aproximadamente 35%, 27% e 24% da comunidade microbiológica cecal. As análises de diversidade alpha e beta não houveram diferença significativa, apontando semelhança entre os grupos. As análises de microrganismos diferencialmente abundante foram realizadas pelo pacote EdgaR com Limma+Voom. A linhagem Caipirão não apresentou microrganismo diferencialmente abundante, já a linhagem Caipirinha o microrganismo Ruminococcus lactaris foi considerado significativamente mais abundante ao grupo com menor valor de CAR, ao p-valor de 0,05 e log de Fold change 1,33, assim tornando esse microrganismo um candidato ao bem-estar e produção animal.

The Caipira and Caipirinha chicken lines are considered to be free cages chickens with the extensionist objective, these animals present lower productive characteristics such as weight gain and carcass yield, when compared to commercial lines. Sequencing technologies are providing new research lines, for example metagenomics. Therefore studying the chicken intestinal microbiological diversity becomes an alternative tool to improve production performance, and also known which microorganisms may contribute to future probiotics. This work had the objective to study the diversity and abundance of cecal microbiota in chicken lines free cages (Caipirão e Caipirinha), animal selection were based on residual feed intake (RFI), the results obtained were consistent with the literature, both lineages present as dominant philos os Firmicutes, Bacteriodota e Euryarchaeota, with approximately 35, 27 e 24% the cecal microbiological community, respectively. Alpha and Beta diversity analyzes did not show significant differences between groups, pointing similarity between the RFI groups. The analysis of differentially abundant microorganisms were performed by the package EdgaR with Limma+Voom in R. Caipirão line did not show differentially abundant microorganism. For the Caipirinha line the microorganism Ruminococcus lactaris was considered significantly more abundant to the group with lower RFI, p-value of 0.05 and log of Fold change 1.33, thus making this microorganism a candidate for animal welfare and production.
